The second season explores the heroes' lives after the events at Kirby Plaza, four months later. Hiro Nakamura is in feudal Japan, where Volume Two - "Generations" - began. Hiro has discovered his hero Takezo Kensei is not quite the legend he expected him to be and has taken it upon himself to turn him around, although a potential love interest may interfere. Kensei himself is soon shown to exhibit the power of spontaneous regeneration.

Claire Bennet and her family have gone into hiding in California. She meets a fellow high school student and love interest West, who can not only fly, but reveals that he was "bagged and tagged" by the man in the horn-rimmed glasses.

A divorced Matt Parkman has adopted a troubled Molly Walker with Mohinder Suresh, who is working with Noah Bennet to infiltrate "The Company" and receive funds to cure the disease that killed Mohinder's sister, Shanti. Matt soon discovers that his father was one of the original 12 and is known to Molly as "Nightmare Man."

Peter Petrelli and a bearded Nathan Petrelli are alive.

Peter, handcuffed to the inside of a shipping container and suffering from amnesia, is found by a group of criminals in Cork. Peter rediscovers his powers and is subsequently coerced by the criminals to help them rob a bookie in exchange for a box containing Peter's wallet, credit cards, and other undisclosed items that might help Peter remember his old life. Peter falls in love with a woman and has no desire to find out about his past, until a mysterious blonde shows up looking for him. He decides to look in the box but discovers nothing of interest except his last name and an open-ended ticket to Montreal.

Nathan deals with depression and alcoholism, while Angela Petrelli and Kaito Nakamura each have received death threats from a figure from their past; Kaito is attacked and killed soon thereafter.

An apparently widowed Niki Sanders temporarily leaves her son Micah in the care of her late husband's relatives while she goes to The Company, in hopes of overcoming her multiple personality disorder with The Company's help.

New Heroes Maya and Alejandro are introduced, each possessing a power; Maya produces a potent and lethal illness, while Alejandro's is the antidote. They run from the law towards America, where they hope to find help from the author of the book Activating Evolution. Unaware that Chandra Suresh is deceased, they pick up a half-dead stranger lying on the road (a powerless Sylar), who happens to know the author.
